The scene that really comes to mind for me is Legato's death in Trigun. But unless you've seen everything he's done and what he is leading up to it, you can't really appreciate it.
Other memorable anime scenes include:
Cowboy Bebop's finale, Spike's showdown with Vicious. Obviously.
